Offset between gear lever and gearbox

Good morning.
Sorry if the title is not clear, I will do my best to explain the issue:

Context:
Mazda 3 2006 Neo 2.0L auto, in australia
Car as 150000km
about a year ago, we had the "clong" issue whith the gear box.
It ended up being a burnt pin in the connector of the engine loom to the PCM (ECU).
Back then, I changed the loom but left the PCM (despite slight trace of burnt plastic at the base of the incriminated pin).

Car was back to normal and functionned well for about 10,000km.

End of December, again same issue.
Went straight to check the right PCM connector and sure enugh it was the same issue causing same problem.

Fix:
Took the loom off (the one that goes to right PCM connector, + of the battery, fuse box, starter engine and so on)
When to the one mazda wrecker in Melbourne that has this sort of parts and from where I sourced a spare loom last time.
Unfortunately, no luck as they don't have one from same specs car... (that was after 3 weeks of christmas break...)
Still, they gave me a right side PCM connector from a faulty loom.

I used that spare PCM connector to "repair" mine: changing the pin connector on the cable that has burnt and the white plate as it was burnt too.

Put the loom back on the car and everything back to place.
Crank the car... NOTHING!!!!

Current issue:
What happened, for two days I tried to figure out why the bloody car would start
=> put the key on ACC, everything normal, then when trying to start... nothing, not a single sound.

I first tried to figure out if it was an issue with the immobilizer thinking maybe the PCM had forgotten the keys for being unplugged for over a month.
Working out the different cycles of the red key indicator, I assumed evrything was fine on this side.

Second thought was that I had messed up with the reconnecting of the starter engine.
Checked again all the connectors of the loom I had taken off.
Nothing to report and no improvement.

When I was about to burnt the car down, I realized (yep, took me two days) that the dashboard was showing the gearbox in position REVERSE!!!! But the lever of the autobox is on park...
No wonder why the car does not start.

with ignition on ACC, I managed to get the gearbox on Neurtal by playing a lot with the lever.
Car starts on neutral normally.
Issue is that at the moment, I manage to get the car on Neurtal but only with the lever on P.
From there, if I go one level down (R), gearbox goes on D (car actually drives, but I am in my garage so very limited space to go forward...)
To bring it back to N, I have to play up a few times with the lever.

So when the car is in Neural with lever on P, I can go down on R to position the gearbox on D, but if I go on level down or two (D and M), the dashboard shows nothing, and I have to play up to get it back to D and ultimately to N.

Tentative fix:
I cut the wire where I soldered the old and new cables thinking a faulty solder might cause the issue.
twisted the wires, electrical tape, battery reconnected...
still same situation.

Possible issues: faulty PCM connector where info from PCM only go through intermitently, Faulty PCM, or both,

ANY IDEAS?

What could cause this offset between position of the gear box and the lever?

How can I "realligned" gearbox and lever?

Most likely the shift cable or linkage has failed somewhere. Remove the center console and inspect the shift cable and how it moves when you move the shifter. If everything seems good then inspect the end that hooks to the transmission. Something on one end or the other is loose or broken.
